Think about your collection–is it for your own personal satisfaction, or are you planning to sell? If you just collect for yourself, which I think you do, then I would just open your special edition copy. You still have the satisfaction of having the game, the satisfaction of of playing it, and the satisfaction of saving $30/$40 dollars.

That conundrum is something that I have been faced with for a long time and it seems the only solution is to purchase 2 copies of everything. As you know, that is a truly expensive solution and one that I unfortunately can’t afford considering all of the games out there that I want to collect. Such a sad state of affairs.
